To charge, you need to remove the Apple Pencil from the case and attach it with a magnet to the charging area. Removing the pencil can be easily done with the help of a cut-out on the side of the cover.

Apple Pencil is not charging through case
The front part of the case is not magnetised to the back side when the cover is open. So you have to hold it with your hands at the back for comfortable use.
Once you put apple pencil into case it’s hard to pull it back after.
